Yes, there will still be a considerable amount of custom parts needed if you are installing a coyote 5.0 in a 94 to 04 mustang.

This is just the engine block without the internals, it would physically fit but may require modification or replacement of supporting components.

Will this fit a 1965 mustang and if it does what transmission would you recommend to go with it?

You could virtually put this engine in anything and with the correct bell housing or adapter plates you could use whatever transmission you would like. All of this depends on how experienced you are with fabrication and what kind of budget you plan on having for your build.
