Yes, the installation instructions specify which "dip switches" must be changed for a 6 cylinder.

Will this Rally Pac (RP3: V8 6000RPM) work with an installed Pertronix system? If so, is it wired as an OEM Rally Pac or does it connect to the coil?

Follow-up: I installed this rally pac on my 1965 C-code with Pertronix system, it works perfectly.  Plugged in series with wires 16 and 16A via the bullet connections coming off the ignition switch.  Great setup.

I have a 65 GT with a non-functioning (dead clock, sticking tach) rally pac. Would this serve as a direct replacement, using the existing stock wiring?
