Will this fit my 289 2v 1966 mustang? I need a quick answer please.

This will fit all 65-66 mustangs with a 1 inch sector shaft. The sector shaft is where the pitman arm attaches to the gear box, this was changed to a larger shaft in 67 so it shouldn't be an issue with a 66.

Is there anyway to know if my 65 mustang 6 cylinder uses a long or short shaft?

65 will have a long shaft, look where the steering column comes out of the firewall if it is a tube and not a rag joint than it is a long shaft.
